I'm thinking of the first menu being very similar to how it currently is, but when you press Advanced, instead of a whole new window popping up, it just adds advanced features to the current window and saves the settings, so showing everything "advanced" is like a toggle.

EDIT:
If you want it like that, you may not like mine, its more similar to how yours is now, just a little better navigation and some other changes to make it easier for beginners. About 90% of the buttons in the app actually link to something. A few don't, so try clicking all the buttons to see the changes that i made.
p.s The screen settings button i think pops up the advanced settings window, just click on the screen settings button in the popup though. I think i would of had to make a custom class or something so that the the screen settings/advanced button could do 2 functions, and i didn't think it was worth the effort finding a tutorial.

It's better with the title bar, i have tried to make nice interfaces without the title bar and they never work out, the title bar helps to make it look like a mac application.
I think you should some text that says winery, so that people can see what program is actually open.

I think the only way to make the interface better is to do what hmtinc did. I personally don't like the wood but the layout of "wrapper version" and "installed engines" is very good.
I also don't like the idea of a quit button and there could be a little refresh button (not in concept) next to the "+" and "-" buttons instead of the big button that doh123 has now.
So this is what i came up with for winery (what winery looks like now).

The buttons on the left could be raised a little, but i couldn't be bothered because editing in photoshop is slow and i can't be bothered trying to get everything lined up perfectly.

Seeing as you guys talk about this in the last few days, mind if i tune in for a bit?
Since work on the site is mostly done, i'm moving to my next project on my list. Mind if i make a sister app to this?
Since CX hit a brick wall a good while ago, i have nothing to do
I've already made a fully working app (currently alpha) out of Winery with a different interface and 80+ more features it can do.
Currently it looks very similar to Central, so i thought if you guys tune the official Winery for easy accessibility, i can make one that is more tailored for advanced users. (downloadable bottles, quick winetricks, compression stuff, manual, etc...)
Btw doh, Winery has about 10 times less code than Central had : ) (well because it doesn't do anything more than creating Wrappers)

I also know drakulix have a lot to do and could need a hand on finishing up CiderX2
The Wineskin custom app is nice, but the way you could put in readme's config apps and manuals on the CX launcher was awesome!

Winery can definitely use improvements. Do you want to make a different app, or just work on Winery itself? Have it where its very simple, then has an option to "show advanced features" where more shows up.. this is what I'm looking at doing more with Wineskin.app.
I do have some questions though how this app would work... it would reproduce things Wineskin.app does? It would be a full editor to replace Winery and Wineskin.app?

I am going to host the files on my site .
but i have a question . I went trough the code and found that the txt file on your site ends in ".txt?%@"
do i have to use that ending if linking wineskin to my site?
Also would all available engines have to be stored in the same directory as the txt file ?

Ideas that you don't like could go and the ones you like could stay. People could have ideas that could really make your interface better and they might have some ideas. And when enough people have showed their concepts you could make one that puts them all together, and you wouldn't have to keep changing things either.
