As the saying goes: "Its like comparing apples to oranges - just NO." ...or something like that.

Just because they share almost identical thematic approaches doesn't warrant comparison. Compare them quality-wise in reference to production values, possible. But in terms of gameplay, they vary.

Fallout 3 is the more open-world. More freedom and choice. Fallout 3 is actually more of an RPG than an FPS too. Metro 2033 I think is comparatively more driven and from what I've seen (I haven't actually played it), more action-oriented and with less RPG elements.
If I were to pick though, I'd pick Fallout3 ;)
